Molecular dynamics simulations of the d(CGCGAATTCGCG)2 oligodeoxyribonucleotide (d(CGC)2) at 300 and 313 K were performed to investigate the dynamics of the hydrophobic surface of an alpha-helical protein, the alpha-subunit of Escherichia coli translation initiation factor 2. The data show the ordered structure of the oligonucleotide and indicate an association between the oligonucleotide and the protein. The thermal melting behavior of the oligonucleotide in solution was measured at the same temperatures as the computer simulations. The calculated melting temperatures correlate with the experimentally determined values and are in good agreement with the enthalpy-entropy compensation principle. The calculated enthalpy-entropy compensation factor is in good agreement with the value observed experimentally. The influence of the experimental conditions on the molecular interactions is discussed.Q:
